That surprised me the first time i disconnected the battery in my 1999 c230 k. the answer is: You have to reset the power window/moon roof control circuit. you just have to point the keyfob infrared lens to the small "window" at the front driver door handle and depress and hold the open button. All windows plus moon roof will open at the same time and the system will be reset. If you want to close them again just depress and hold the close button on the keyfob. Good luck.
i had the same issue with the "sky roof" on my 320 and the parts alone are $1200. Labor requires many more $ due to the fact the entire inside roof (fabric and other material must be removed. needless to say, I don't use mine no more !!

You must reset each individual window and your moon roof go to each window switch and hold it in the up position for 5 seconds then hold until the window goes down don't release until after 5 seconds after it goes down repeat with each window. go to your moon roof hold in the close position for 5 sec the roof should tilt up in then close back. then open the roof and continue to hold for 5 seconds longer. this should reset everything back in place. This typically happens when every the battery is disconnected.

SWB moon roof is removed by unclipping the 4 clasps.
Under the steering column, by the brake petal, the 2nd fuse box is located there. This contains the fuse for the moon roof.
