Possibly, the trophy you get for killing him is called murder your maker or something with a ? on the end, as sort of a hint that he could have possibly survived. Mercer couldn't consume Heller in the story, so I don't believe Heller could do the same. Many popular theories are that Mercer is alive inside of Heller. Will just have to hope for a Prototype 3 to find out the true fate of Mercer, personally I hope he's alive and takes on the role of protagonist again.
