Everybody has a different opinion as to the identity of JonBenet Ramsey's killer, so lets just stick to what the evidence says.
The FBI and most of the detectives that handled the case from the beginning felt that the crime scene had been staged. Probably by someone that doesn't know anything about crime and their ignorance shows in the attempted cover-up. All aspects of the crime were from the inside of the Ramsey's home (the material for the ransom note, the murder weapon, ect...). The way the body was taken care of at the time/or shortly after the murder was most likely someone that new the victim and had strong feelings/ties to her. She was left in a place that very few people new about outside of the immediate family. Even most of the Ramsey's closest friends did not know about the small room where the body was left. Even fewer would be able to find it. The Ramsey's claim they cooperated with police but that's not true. They 'lawyered up' within the first couple of days after the murder. The body had been cleaned up and washed. The chance that a kidnapper would take the time to clean up the body before departure would be very slim. That is more consistant with someone that is very comfortable inside the house. There was no sign of a breakin or footprints around the house in the snow. The Ramseys say the doors where locked but that they failed to turn on the security system. Even without the secuity, an intruder still had to get in. No breakin so they would have had to have a key or they were already in the house.
These are just some of the conflicting evidence that the Ramseys could not explain away. There has been much noise about unidentified DNA found on the body. The fact is the Ramsey's had an open house just before the murder. There were at least 200 visiters inside their home. They had also been out delivering Christmas gifts to friends and were in several different homes on Christmas Day. If there had not been DNA it would have been suspicious.
In conclusion, FBI profilers believe this never was a kidnapping, but a cover-up done by a person/persons unfamiliar with crime. In short, they felt the ransom note was also a fake, in fact the whole affair was carried out by amateurs trying to cover up the death of that little girl. So if you stick with the evidence, obtained from the house, body, autopsy reports (2 in fact) and rely on the professional experience of the FBI and local detectives, there never was an intruder. Did John Ramsey kill his daughter? We may never know. It could have been Patsy. Law enforcement have already ruled out the only other person in the house. JonBenet's older brother Burke was not strong enough to inflict the amount of damage that was found on the corpse. So that leaves John or Patsy. That's were the answer lies.

When the phrase 'killer app' was coined, it refered to finding the next killer app. It considered the previous killer app to be email. I don't think that question is as easily answered because different people have different opinions.
