Beelzemon X is a species, not a specific character; just like how there's been more than one Agumon, one could be evil, another could be good. (But, knowing Beelzemons in general, they look bad but turn out to be good guys later.) The X-Antibody was created to counter-attack the X-Program caused by Yggdrasil to destroy all Digimon since the Digital World had reached its max capacity. Some Digimon, such as Beelzemon X, were adapted to have the X-Antibody so they could survive in the Digital World. So, no, the X-Antibody is not a bad thing, it's a good thing, and essentially it makes the Digimon stronger.
