Most pool dealers should have vinyl patch kits that can be used underwater.
One tip is to cut the patch round or oval in shape, no sharp corners as over time sharp corners will start to roll up and come unglued.
If both the liners are vinyl, then you'd have success with a strong outdoor vinyl adhesive. I would recommend Seal All, but for the fact that it only comes in small tubes and you may need quite a lot. Two new adhesives that I haven't yet had the time to test in those conditions are PL9000 and LePage Extreme. These both come in caulk tubes and claim to do exactly what your requirements are. I've had a lot of success with all the products that both these companies make, and have no reason to doubt their claims about these two adhesives sticking vinyl in adverse conditions. -But make sure your surfaces are very clean and dry when you apply the glue.
