go to lake hylia (need iron boots and zora tunic)and you'll see theres only a bit of water use the iron boots and zora tunic to go to the bottom of the lake and use the hookshot to pull the blue thing that's at the top of the entrance and the way into the water temple is opened.

I think the only one you are required to do in a set order is the forest temple but traditionally after the water temple you need to get the lens of truth and then use the lens of truth once you followed the flags in the desert and while using the lens of truth you will see a ghost and follow the ghost and it will take you to the spirit temple.
