The individual particles may be charged. Each electron has a charge of -1, and each proton +1.But if the atom has the same number of electrons as protons, then there is no overall charge on the atom.It is a bit like having a bank account. Over a month, say, you may put in $200 (call it a positive of 200) and take out $200 (negative 200). But over the whole month the balance is zero.

But, now if you tear down an old building and erect a bigger and better new one, then was the tearing down negative or positive? See what I mean? The same thing happens to electricity in circuit boards. They get bigger and smaller, diverted into different directions, stored and released, over and over again. The most important thing is what it made when it finished. If it made your mp3 player play your favorite tune, then you'd probably say positive. But if it didn't work, then somewhere the circuit is not directing the electrical energy to a positive result, music, but instead no music. Again, the same energy is being used, just the result may not be as 'positive.'
