The phrase "ship shape" refers to the need to make sure that if the ship capsizes, or a portion floods, the gear in the compartments doesn't become dangerous. The reason why you make up your rack (bunk) tightly, with the pillow under the sheet is to prevent the bedding from coming loose and clogging bilge pumps (used for dewatering flooded compartments), ventilation, or passageways. Everything on a ship must be "secured for sea" to prevent objects flying around in intense weather and becoming a projectile hazard. The phrase generally refers to neatness, originating out of necessity to ensure safety while underway.
