Project Rebirth, which created the Super-Soldier serum that transformed the physique of Steve Rogers and was overseen by Tommy Lee Jones's character, Col. Chester Phillips, was one of the S.S.R.'s programs. Apparently, in scenes deleted from the final movie, the Strategic Scientific Reserve eventually becomes the agency known as S.H.I.E.L.D.
