Pretty much all foods have bacteria in them. Just most of them are not harmful because you're body has adapted to them over time because you are in contact with them. Either that or they are killed by the acids in your stomach.

Humans have developed many technologies to prevent the growth of microorganisms on their food so that it can be stored for later use. Some are:

Any food made of self raising flour contains Yeast which is a micro organism.Also yogurts contain a type of bacteria which is also a micro organism.
