He used his Chaos energy and made his way to Molly's planet, Cascade. This was where he was last seen as a shadow near Molly's grave with a rose.
How Shadow got to Molly's home planet is unknown, but he is most likely there as a tribute to Molly for her sacrifice and to pay his respects.
It never actually shows him make the grave but in episode 79 they explain why he made it. Its also the last time they ever mention her grave in the series.

In episode 11 or 12 it shows that otose was visiting her husbands grave and and a younger starved gintoki asked her for the manju she had laid out in front of the grave. She said ask my husband not me so Gintoki got up and ate the manju saying how can you talk to a dead person. Because of her kindness to Gintoki he vowed to protect otose for the rest of her life. Yes, he is. For some reason they didn't show it in the American version but in the Japanese version at the very end of the episode his shadow can be seen against a grave he made for Molly (A character from episodes not shown in America) Wich proves that he IS alive.
