The first Apollo manned Apollo mission to get of the ground was Apollo 7. This 11 day mission was simply a test flight of the command and service module. The second Earth only Apollo flight was that of Apollo 9. The purpose of this flight was to test the Lunar module to make sure the descent engine and ascent engined worked flawlessly.
On the Apollo lunar missions, the Lunar Module (a separate vehicle) left the Apollo spacecraft orbiting the moon and landed. The upper half of the Lunar Module had a rocket engine capable of launching it back into orbit where it again joined the Apollo spacecraft. The crew then reentered the Apollo for their return to Earth.
The CSM (Command Module) had one main engine. The LM (Lunar Module) had a Descent engine and an Ascent engine. Both the CSM and the LM had some tiny steering rockets. These would not be considered "engines" as such as their purpose was not propulsion. That makes three engines. Of course, the Saturn 5 boosters were also engines, but you seemed most interested in the Apollo 13 craft itself, not the boosters that sent it up. In other words, the engines it had during the emergency, not before launch. The Lunar Module descent engine was the one that powered the Apollo 13 home, as the CSM engine could not be fired, due to the lack of electrical power the accident caused.
