She understands that Tom is innocent and wants him to be dealt with justly. She thinks it unfair, but you should be asking about Jem not Scout as that part of the novel is through his eyes. Jem is the one most affected by it. He reacts violently with Scout when she brings it up later but mostly he's older, he can understand more than she can.
