Basically an Alpha channel is the additional channels that can be added to an RGB or CMYK image types. They are generally used to hold the more complex masking information within the picture. Layer masks can only hold the same information, The Alpha channels allow you to have access to that mask, but not have it actually used within the image.
Mask will be saved as Alpha channel in CHANNELS panel (Window > Channels).
