This depends on the type of food. Vitamins are used in the body and in general are not stored. Proteins are broken down into amino acids which are used to make new proteins. By and large these are not stored either. Carbohydrates and fats are broken down into simple carbohydrates and sugars and they are either used to produced energy or stored as body fat or animal starch, glycogen, in muscles and liver. Simple carbohydrates amino acids and fats can all be broken down further "burnt" and the energy produced used to produce Adenosine Triphosphate (ATP) from Adenosine Diphosphate (ADP) which is used as the primary fuel of the cells, turned into ADP again, to start the cycle again. Ain't the body wonderful?

Food that is not broken down passes into the large intestine, which absorbs excess water from this waste. The waste is then expelled through the anus in the form of feces.
