The matter is made up of energy, and the energies of the universe cancel out each other because of their opposite directions. The total energy of an atom should be zero, this is why an unstable atom takes electron(s), so that it become stable (net energy=0).

The "pat" answer that a lot of science teachers are looking for here is that all matter in the universe is composed of atoms. Looking around on earth, this is true, but it is not true by extension. Let's follow the thinking looking at the universe as a whole.

The bulk of the matter in the universe is contained in stars (except dark matter, of course). Most stars are made up of plasma, and plasma is a "soup" of subatomic particles and atomic nuclei that, in the case of stars, is "cooking" in a giant nuclear fusion machine. Outside stars (and dark matter aside), the universe is made up of atoms of this and that.

It is worth noting that we believe that there is more dark matter in the universe than "regular" matter (80% vs 20%), this being thought correct because of what we observe regarding the actions of gravity on what we can see. And we still have no clue what dark matter is. An argument could be made that most of the matter in the universe is made up of dark matter, an unknown substance.
