Technically, the flagship of the RN is HMS Victory. Although now over 200 years old and in dry dock in Portsmouth harbour as a historic ship, it remains the oldest ship in commission and is the formal address for the Second Sea Lord.

As such, it is the most senior ship in the Navy (and all naval ships salute it as they pass).
