The term Bottleneck Effect is used when a population has been reduced at some point in time to a small number of individuals with a loss of genetic diversity as a result. The population size may return but the bottleneck effect will be seen in the loss of genetic variation.

The Founder Effect also describes a population with a loss in genetic variation, however the cause is not associated a decrease on total population, but in a small part of the original population moving into a new habitat and becoming genetically isolated from the original population.

These are two similar concepts. Both try to explain how new breeds or species can arise with no improvement on fitness, i.e. why there is so much "useless" variability in nature.

The two concept are so closely related that many consider that the founder effect is just another name for the acceleration of genetic drift as the population gets smaller.

The founder effect is related to the concept of pure breed. For example, dog breeders will prevent pure breed animals from mating outside of their breed; they create and artificially maintain a genetic bottleneck (another related concept).
