The last three Sean Connery movies made were Finding Forrester in 2000, The League of Extraordinary Gentlemen in 2003 where he was also executive producer and Sir Billi in 2012 which is an animated film.
Never Say Never Again, which some say is not part of the original set produced by EON films.
Disregarding the EON films source, I believe Diamonds Are Forever is the answer.
The last official James Bond with Sean was 'Diamonds are Forever', but he did make an alternative Bond film 'Never Say Never Again' afterwards.

It wasn't. His last film was The League of Extraordinary Gentlemen.Plain and simple, Connery then retired from film-making.
The character portrayed by Connery has died several times, including Tarzan's Greatest Adventure, The Red Tent, The Man Who Would Be King, Robin and Marian, The Untouchables, and his last film The League of Extraordinary Gentlemen. Also, First Knight and Highlander.
Sean Connery.
Well Sean Connery was Bond for a while, and then George Lazenby came in to do 'On Her Majesty's Secret Service'. But, what was weird was that the next film had Sean Connery back as Bond, and then after that it was Roger Moore. So the order to date is: Sean Connery George Lazenby Sean Connery Roger Moore Timothy Dalton Pierce Brosnan Daniel Craig I hope this is understandable enough! It must be noted that Diamonds Are Forever (1970) was the last Bond film that Connery did for EON productions, after which Roger took over in Let and Let Die in 1973. However, Connery did another Bond role in Never Say Never Again (1983) for Kevin McClory. NSNA was a remake of Thunderball, and had a cameo appearance by Rowan Atkinson (Mr Bean).

Roger Moore portrayed 007 seven times. Officially Sean Connery portrayed him six times - the seventh and last time in Never Say Never Again isn't included in the official count (which is why this year's Bond film, Quantum of Solace, is considered #22).
