The assassins tombs will appear as markers in your map (if you hit the back button there is a map of the whole city). just put the crosshair over an odd looking marker and it should say "assassin tomb".
Assassin tombs are unlocked as you progress in the game, but I believe you unlock all the tombs by Sequence 6. Tombs are marked on your map with a black assassin insignia. Keep in mind that you should complete the tombs as you find them as you'll need the Armour of Altair (what they unlock) for later missions.
