Although it was never explained, it was implied that Jenny died form AIDS. The time-frame places the movie in the 1980's, when there was very little understanding of and treatment for the disease. She explains in the movie that she is sick, but the doctors aren't certain what is wrong with her. In the early 1980's people were getting sick and dying from such a "mysterious illness."
The Jenny character is what is known as the walking wounded. Due to her abusive childhood she was basically dysfunctional until she became a mother. Becoming a parent has a way of shifting a person's priorities and gives a new purpose to life. This was Jenny's salvation.
Originally she lived with her father in a small house near the Gumps. After her father abused her she went to live with her grandmother where she was closer still to Gump's house. She lived in a dorm room during the college years, then she drifted for the next few years. After reuniting with Forrest briefly, she lived in Savannah, GA. It was there that Forrest sat on the bench waiting for the bus to take him to Jenny's apartment. After that she moved back home to Forrest's house where she later died.
