The Sefer Torah (scroll) is kept in the Aron Kodesh or Ark. It's a little ornamental closet specifically created to host the Sefer Torah and Haftorah, located in or against the wall directed towards Israel.

There is also the Torah in printed book form that can be kept anywhere in a synagogue (often in pockets located behind benches).

Most synagogues all over the world each have at least 1 Torah scroll. The Torah is kept in a cupboard (called a holy ark) in the front of the sanctuary.

note: yes, the ark is the Aaron Kodesh (kodesh means holy) and the front of the sanctuary is directed towards Israel (East if you're in the U.S.).

Most typically, the Torah scroll is stored in a box, closet, or covered alcove on the eastern wall of the synagogue ... the side where the worshipers face when they stand for the most solemn prayers in each service.

If such a redoubt doesn't exist in that particular synagogue, then during a service, the Torah will be kept lying on a table, covered with a tallit, on the eastern side of the sanctuary. When no service is in progress, the Torah will be securely locked away.
