It's kinda like the difference between yellow and red/blue: different Pokemon you can catch, slightly different animations, and some of the caves or towers are a little different.

Sadly you can not. You can transfer Pokemon from red, blue, or yellow version up to crystal, but crystal, gold, and silver version are not compatible with ruby, Sapphire, or emerald and onwards. It is due to a new way of saving the data that makes up a Pokemon in the newer generations.
