Fred Weasley was killed by Bellatrix Lestrange. There is proof of this later in the seventh book. Mrs.Weasley clearly said to Bellatrix, " You'll never touch one of my children again you B****!" That means that Bellatrix had killed Fred, and Mrs.Weasley did not want her to kill Ginny too.
