There is some question about who Tut's father was. He has been variously thought to be the son of Akhenaten (the "heretic" pharaoh) by a wife other than Nefertiti; the son of Amenhotep III, Akhenaten's father; and possibly a son of Smenkhkare. Smenkhkare's actual parentage is also in doubt. He has been thought to be a brother of Akhenaten or even Akhenaten's lover.
Due to the tumult that surrounded the Amarna period in Egyptian history, there is significant doubt about relationships. The king lists had in fact left out everyone between Amehotep III and Horhemrab. That is they pretended Akhenaten, Smenkhkare, Tutankhamen, and Ay had never existed. *Insert gratuitous De Nile joke here.* An effort was made to eliminate all of their names and representations from the official record. I actually have hope that one day DNA testing will be possible to sort out some of the confusion in this issue, but it has not yet happened.
