Ultimately, in fear and desperation, they decided to return the Ark to the Israelites to rid themselves of the calamities it brought upon them.
Read I Samuel Chapters five and six and you will see that Samuel did not recapture the ark of the covenant. The Philistines brought it back to the Israelites when God punished them for stealing it.
The Ark of the Covenant was at Shiloh for an extended period, traditionally believed to be around 369 years, from its arrival during the time of Joshua until its capture by the Philistines. Shiloh served as a religious center for the Israelites, housing the Ark until its eventual relocation. After its capture, the Ark was not returned to Shiloh.
For someone looking for an explanation of why the Ark of the Covenant does not now exist, it would be far easier to accept that the Ark was a myth and did not really exist, than to create imaginative explanations around aliens. We can be sure that aliens did not take the Ark of the Covenant.

The Bible (II Samuel) recounts that first the Ark of Covenant it was in the Tabernacle at Shilo after which it was captured by the Philistines and subsequently returned where it stayed a while in Bet Shemesh and then in the houses of various individuals. Eventually King David brought it to Jerusalem.
