They did not know that plague was spread by vermin, so the did not kill off anything.
There are theories going around, but no one knows for sure. Some believe A & E did not want a black man in a leading role. That seems hard to believe in this day and age, especially when his character was popular. It is much more likely that they felt killing off his character would benefit the show in the long run.
