Their 3rd wave would have taken out the submarine pens and oil storage areas, but staying in ONE area too long is not proper military tactics, and the Imperial Fleet would be risking a counter attack...therefore, they cancelled any 3rd strike and departed.
They intended to do 3 waves of attacks but they stopped after the 2nd, i guess they thought they had done enough damage.
Though i believe most of the Ships damaged in the attack were actually repaired within half a year or so and then joined the war effort, some of which in fact i believe participated in the Battle of Midway which some consider to be the turning point in the war.
