Heat is transferred from the soles of your feet to a cold floor, by conduction. A rug forms an insulating layer, so the temperature of the top surface of the rug will be much nearer your skin temperature. The temperature drop will be through the rug instead of the layers of your skin.

Cold feet are caused by body heat being conducted out of them (or radiated out). If the feet are touching the cold item, then heat is transferred out of the feet very quickly, and the temperature of the feet goes down, and you feel "cold feet".

On the other hand, if you place some substance between your feet and the cold item, and that substance conducts heat much slower, then that substance is an insulator, and it takes much longer for the heat to be conducted out of the feet. If the substance is as thick as, say, a rug, then heat is conducted out of the feet so slowly that the warm blood circulating in the foot can "keep up" with the heat they are losing, and . . . . the foot feels warm.

Quite simply, the carpet...in terms of temperature...has insulation. While the floor has insulation under it, you do not walk on it. A carpet is OVER the floor and insulation and has a pad (insulation) between it and the floor. So essentially you are walking on pre-warmed flooring. It's a big difference.
