Cloud's hatred of Sephiroth was first born when Sephiroth burnt down Nibelheim - Cloud's hometown. After learning of the experiments that made him, Sephiroth destroyed the city... setting it completely alight.
Cloud chased him to the Nibelheim reactor - where he found Sephiroth had overpowered both Tifa and Zack... both important people to Cloud. From then on, he viewed Sephiroth as evil - he fought the SOLDIER 1st, stabbing him through the midsection... but, was stabbed by Masamune. Sephiroth escaped with Jenova's head.
That was where his hatred was born - it was then developed through Sephiroth's mental manipulation of Cloud, his torturing of the blonde and his threats to Cloud's friends. In short, he just knew exactly how to push Cloud's buttons and make him hate him.

Cloud Strife and Sephiroth first meet when Cloud joined SOLDIER. (A group of warriors who protect the Shinra Power Electric Company) As a child Cloud wanted to join SOLDIER and reach his top goal... To be as good as Sephiroth. While Cloud was a child Sephiroth was the best of the best (Though later on in the game Sephiroth discovers he was not born yet made in the Shinra labs) after Cloud found out about the terrible experiments done on him (Jenova / Colamidy cells put inside him) he quit SOLDIER and joined AVALANCHE (a group against Shinra) and while that was all happening Sephiroth was becoming more and more curious about his life and finally discovered the truth... with that information he began to hate Shinra then over time he began to hate the world he learned about Jenova and adopted her as his mother he used her power to try and take over the world after that AVALANCHE focused more on Sephiroth and fought him till he was finally defeated (He had killed many people on the way... including Aerith) this is why in Advent Children Sephiroth came back again to take over the world. That is the EXACT connection of Cloud Strife and Sephiroth. Sephiroth came back in advent children cause his cells were put in that box that the dude opened and when he put it to his chest all Sephiroth needed was a body he already killed Genesis and Angeal
