Ralph is crying for the loss of humanity and for the loss of his true friend Piggy. To quote directly from the book... "Ralph wept for the end of innocence, the darkness in man's heart, and the fall through the air of the true, wise friend called Piggy." He had lost his friends and is ashamed of his act.
