I guess it is to drain water, but the old covers they used to sell didn't have holes and were much better quality with a stretchy material that snugly fit my pool. I live in Florida and holes in my pool cover are NOT an option. The pool fills and overflows with water. So I solved this problem by making plugs for the holes out of styrofoam. They snap right in to the holes and outlasted my last cover. They also provide flotation for the cover! Awesome. Let me know it you want a how to.

The best way to fix holes in a mesh pool cover is to sew it. If the holes are too large for this you should consider just replacing it.
