Because he's face is deformed (has been from birth) and he has to hide it from the world that has hated and abused him for that deformity. Christine thinking he's her Dad has nothing to do with the wearing a mask and she doesn't even think he's her Dad anymore after first seeing his face. It was only during the time he was nothing but a voice of "an angel" in her world.

The Phantom of the Opera written by Gaston Leroux. The Phantom does not have any hair, it had fallen out either by cruelty of the gypsies or poor health problems. He wants to appear healthy, attractive, mysterious to Christine, not his true appearance to her, for fear his true appearance would only scare her to death.
