There is a fair chance they will, seeing how they left the movie off at the end. So far the movie has touched on the first 3 books in a series of 15, and the studio has only covered a fraction of the characters from the original series.
However, there is also a good chance that they won't do a sequel. Though the film was almost universally acclaimed for it's visuals, many critics disliked the movie for various reasons. Also the movie only reached around $140 million worldwide. Taking into consideration that it took $80 million to produce, that doesn't leave a whole lot of room for a profit.
All in all i can't really say. Though i would like to see a sequel, my gut tells me the studio just won't do it, too many things went wrong with this one. Then again a lot also went right.

Well, seeing that Nyra escaped with some of the pure ones, Kludd appeared at the end of the movie and Soren said there are to be more stories, more than likely. Also there are 15 books and ONLY the first 3 were used in this movie.
Coryn(Nyroc) could possibly be in this film playing the role of Kludd and Nyra's son. Pellimore may even be in this movie. There are bound to be new characters, but since there are so many characters to the LOTG series it is unsure which will be featured in the second film. But most likely Nyroc will be in the film :)
According to Animal Logic's CEO, Zareh Nalbandian, there have been discussions for a sequel to Legend of the Guardians: The Owls of Ga'Hoole, but nothing solid as to when production would begin as Legend of the Guardians 2 comes in behind several other films Animal Logic will be producing or already is producing with Warner Bros.
Jim Sturgess and Ryan Kwanten have both said in an interview that they would reprise their roles as Soren and Kludd if a sequel ever entered production.\In the same interview, director Zack Snyder stated that he currently isn't involved with the sequel.

I hope they do because that is sure a funny movie. Oh,maybe they will make a Rio 2 but it takes a lot work just to do a movie.
