Mudkip is the best because he can easily defeat the first and second gym. After that, you will probably have a wide enough variety of Pokemon to take on the other gyms too.
Another Tip: I think it is best to have a fighting Pokemon, a flying one, a fire, water, grass, electric, psychic, rock, and maybe a dragon.
