Small distance or height is measured in millimeter. Larger quantities are measured in kilometers.
Kilometer is a unit of measure for long distances, greater than 1 km.
Millimeters are used to measure small objects.
Kilometers are used to measure long distances.
You would use different units for different purposes.

KILOMETERS Kilometers
The distance from the Sun to Earth is 149,958,000 kilometers, or 1 AU. When measuring distances around the solar system, which one would be simpler to use, km or AU? Since most interplanetary distances are expressed in AU anyway, it's easier to visualize AU than miles or kilometers.
Distances on the road, or very large parcels of land. Probably the distance from the earth to the moon.
Kilometers
In the English (or imperial) system, distances are measured in inches, feet, yards, or miles, depending on what kind of distance you want to measure. In the metric system, commonly used units are millimeters, centimeters, meters, kilometers - again, depending on how long the distance is, you would usually choose a shorter or a larger unit.

Miles or Kilometers
road distances in km. measurements in metres or even smaller
the distance from one city to the next

Take the actually measurements in kilometers (km) and convert them to centimeters (cm) and record them so that the measurements will be more accurate.

I would use meters because well thats the only other choice to choose from!
Kilometers
The decision when to use kilometers and when to use meters is sort of arbitrary. But usually you would use kilometers when you expect the distance to be close to a kilometer, or larger than a kilometer. For example, distances between towns or cities are often expressed in kilometers.
You should use whichever measurements your characters would use!
Well "click" is really a "Klick", and stands for Kilometers. So "two klicks" would be two kilkometers. One kilometer = 0.62137119 miles One mile = 1.609344 kilometers Most measurements outside the USA use kilometers and not miles.
