How do you unlock sonic 3 and knuckles in sonic mega collection?

Knuckles is not unlockable is story mode, but he is playable in competition mode. Note that Knuckles cannot glide in competition. If you lock on Sonic 3 to Sonic & Knuckles you can play through Sonic 3 story mode as Knuckles. He can glide in Sonic 3 & Knuckles. He is also playable in Sonic 2, if you lock on Sonic 2 to Sonic & Knuckles. It would be Knuckles in Sonic 2. He can also glide in it.

Plug the Sonic and Knuckles cartridge in. Do not press the power button yet. Open the flap on the top of the cartridge, then plug the Sonic 3 cartridge into the top of it. Now switch the power on. Sonic 3 and Knuckles will start.

You can do the same with other cartridges in place of the Sonic 3 cartridge. Using Sonic 2 will allow you to play through that game with Knuckles in place of Sonic (no Tails however). Using most other cartridges will give you one procedurally-generated version of the Blue Sphere Special Stage game. Using Sonic 1 will give a large number of these Blue Sphere games.

You can't. Sonic Jam was another compilation game. The games that were on Sonic Jam are in Sonic Mega Collection (plus a few more games), but the features added in Sonic Jam are not in this game. However, Sonic Mega Collection has its own museum, as does Sonic Mega Collection Plus and Sonic Gems Collection.
