Both are fairly sociable animals and they may very well get along together in the same cage or living area, especially if only for a short time. However, it's probably better if they each have their own cage. Being so much larger, a rabbit needs more space to move around and stretch out; chipmunk should do quite well in a smaller cage such as used to house gerbils or hamsters.

They also belong to completely different species and, as such, have different dietary requirements. Chipmunks belong to the order rodentia and so are omnivores, eating a variety of fruits, nuts, grains, and some meat. Rabbits belong to the order Lagomorph and are strict vegetarians, eating mainly grasses, vegetables, and leaves. Rabbits do not need very much protein in their diet and can quickly become overweight or even sick if they eat too many nuts or other high-protein foods. It would be difficult to keep the food sources separate from each other, so that each animal is not getting sick on the other's food.

Finally, chipmunks are wild animals, not often raised domestically. While rabbits are not completely defenseless, a chipmunk's territorial nature could lead to injuries to both animals should any tussles happen.
