Cat hiding in dark places is a sign of something wrong. It is possible that your cat is not feeling well or the cat needs some time to be alone by itself. Cats are generally considered very moody.

Mama cats will move them one at a time, but if there is any threat, such as a dog or fox or other predator (or maybe even humans) in the area, she will wait until the threat is gone before continuing with others. It is likely she will finish the job as soon as the area feels safer, and will have them all moved to a place that is more sheltered or closer to food and water. If you notice that there is a threatening animal, hawk, snake, or people too near to either the place from where she is moving them or the place to which she is moving them, try to shoo them away or get an experienced person to clear the area so she can get back to the job and finish moving into the new home.

If you can't do six weeks or older, than do at least four weeks. If they are younger than that, you must leave them with their mama, or feed them warm milk in a bottle. She is more than sad. Unless it was an emergency, you should not have taken away her kittens.
Yes, it would be a good idea, otherwise the mother may feel threatened and abandon her kittens or the other cats may attack the defenseless kittens and/or the mother.
It really doesn't matter the big thing is that they stay together at all times, although be sure to keep items in thge kennel for kittens to investigate.
