Technically speaking, yes. The animation is done by Pixar, though (a subsidiary of the Walt Disney Company).

Disney owns the rights to all Pixar films such as Toy Story (Other Pixar films include WALL-E, Cars, Monsters, Inc., The Incredibles, Finding Nemo, etc.) Disney has the right to make sequels to any Pixar film without the consent of Pixar.

In fact, Disney actually commissioned another company to make a Toy Story 3, but their script was shelved and Toy Story 3 was made by Pixar.
