Back wash the filter after 2 days of filtering and start with fresh filter media. DO NOT add chlorine especially liquid to the pool immediately after adding fill water. wait until you are sure that you have filtered for at least 6 to 8 hrs. k

Any well water can be rusty. It should be tested to see WHAT the "rust" actually is , or at least install a sediment filter.
You may need to replace it but you can remove it and try CLR and then rinse it really well.
