You have to complete the main story first, start the post game story, find and take care of Manaphy (you get it as a Wonder Egg in the Surrounded Sea), take on the mission after Manaphy hatches and gets sick a few days later that requires you to get a Phione Dew to heal Manaphy. Next, after a few more missions, Palkia will come at night, angry at the player for "causing" the distortion in the fabric of space, and take you to his lair, the Spacial Rift.
