Through a process called Solar distillation , that is the sun evaporates the water leaving behind most or all impurities and then through condensation , or cooling , is converted back to liquid water.

The water cycle cleans and replenishes the available water on the earth on many levels. On the grander scale you can think of water falling as precipitation, accumulating and then flowing to the ocean as through rivers and groundwater flow. If the water is polluted in the atmosphere or when it accumulates on the surface or subsurface of the earth due to industrial, agricultural, or biological sources it is no longer usable. However, when it evaporates in from the ocean, lakes, ponds, reservoirs and so forth the contaminants are left behind and only clean water put back into the atmosphere to fall as precipitation. So in that grand sense every time water is evaporating it is being cleaned. Other smaller scale processes clean water as well. Groundwater flow through fine materials can remove many harmful bacteria, different geochemical reactions can reduce acidity, and certain contaminants degrade over time as water moves.

When water evaporates all the dirt gets left behind. That water vapor will eventually condense into a cloud which will rain down a cleaner version of the water that was dirty to begin with.
