No, unless the airflow is so restricted that the heat builds up and triggers the thermal disc, which will shut down the furnace. The thermal disc is a safety switch that shuts the gas down so the unit will not over heat. About the filter, I change mine at a minimum of three times a year.
The air conditioner stinks when the coils gather dust and make water (condensate) and it becomes mold. what you should do is to change your furnace filter and clean it then spray the coils down with a weak bleach solution.You can use a wet-dry to vacuum the wet dust.

I live on a slab (no basement) my air filter is inserted at the very top of the furnace almost close to the ceiling so should the arrow on my air filter be pointing up to the ceiling or down to the engine of the furnace?

If it made it all the way to the furnace, doubtful, it should be laying in the bottom of the furnace. There is a filter to catch dirt which would keep it from getting into the fan.
