You get to enter the area called 'The Vault' where you have to kill a large 'Boss' monster which guards the entrance, upon killing the Boss the vault locks down for another 200 years.

It turns out that she is human, not an AI as presumed, and that Jack is her father. She ends up dying, though Jack manages to kill one member of the original hunters, and kidnap another. Ultimately Jack opens the vault, gaining control of a guardian beast inside, a warrior with almost limitless power. The player is able to defeat the warrior before it reaches full strength, and kill Jack in a final showdown. Throughout the game the player meets many eccentric characters, who help, hinder, and occasionally annoy.

Yes, you will 'enter' the vault at the end of the game, all you will find is a giant 'boss' which takes all you skill, ammo and patience to kill, once you kill it the end credits start to role, however you can 'hit escape' and complete one last task, then start the game again, playthrough 2 allows you to keep you weapons, experience points etc but will be much tougher to beat as the enemies will be tougher to kill.
