I am very sorry to hear about the baby rabbitt. You can bury it in a little box in the backyard (about 4 feet deep) or, if you live in an apartment then please take it to your local Animal Shelter and they will dispose of it.
Pets deserve proper medical care. If your pet rabbit is ailing, it should be brought to the vet's immediately -- if the vet can't save the rabbit's life, at least it can make her last moments more comfortable. Please see the related questions (linked below) for more info and links.
Sick, injured, and dying wildlife should either be left alone or a professional should be consulted. A professional in this case may be a local wildlife rehabilitation organization, rabbit rescue organization, humane society, SPCA, state animal services department, etc.

You could also immediately call a local rabbit rescue group or wildlife rehabber. But if you don't already know how to take care of the rabbit, you should probably just leave it alone, otherwise you'll only increase it's suffering by handling it. Sometimes bad things happen to wild animals; that's just a fact of life.
1) Make sure the mother rabbit is actually dead. A mother rabbit does not constantly care for her babies and may be staying away to keep predators away from her babies.
2) Prepare a place for the baby bunny. Make a nest in a container with high walls so the baby can not climb or hop out. Line the nest, preferably with bunny fur or other animal fur that has been disinfected. Use a warm water bottle wrapped in a towel to keep the bunny warm.
3) Feed the bunny every 3 hours during the day. You will need very small nursing nipples and a nursing bottle or syringe. There are different suggestions for formulas to feed the baby, however goat's milk is a good suggestion. The rule of thumb is to feed until the stomach feels round and full, but not hard or tight. Be careful to avoid aspiration (inhalation) of the formula.
4) At about 2 to 3 weeks, the baby bunny should start nibbling other foods such as grass, celery, or rabbit pellets and should start drinking water from a flat lid. Once they start eating grass, you can reduce the bottle feedings to every 4 or 5 hours.
sometimes the mother will eat them if there is something wrong with the baby or if it is stillborn! It is a natural reaction, much like when dogs do the same.
You could bury it in the garden a way you can always remember it :)
Some people bury there animals, what you can do is, throw it away or ask a Professional Veterinarian what you can do with the deceased animal.
