Nothing was supposed to happen to the milk because before anything was decided Napoleon said that they should get started on the harvest. Though the robbing of the milk could mean that there is an animal who is against the animal's revolution or that there might be a human living on the premises.

They had said they needed these two things for they were the brain workers of the farm, and the nutrients were important to promote their brain functions, being the brain workers of the farm. However, it was greed that made them take these items. To make sure the animals would allow them to continue taking the milk and apples so they could make sure Jones doesnt come back.
