J.K. Rowling herself has never commented on this particular discrepancy, there are a few an theories floating around - one of the most common being that you can't see somebody in their Animagus form unless you know about it.
As the map was created by three illegal Animagi, it does make sense that they wouldn't want their illegal forms to appear on the map.
