The mesosphere has thin air, and in thin air the molecules are spaced far apart. There are not enough molecules to collide with each other and other things like a thermometer to make it warm. Also, heat takes a long time to rise up to this level anyway. This accounts for it being so cold.
Well to start off, cold air is denser than hot air. When the air is near the surface of earth it is heated up due to the warmth of the earth's core, and since we all know hot air rises, it will do exactly that, rise. Once it reaches a high enough altitude it will then cool off and become more dense. Then that cold, dense air will be floating along top the hot, rising air. That is why the air in the mesospheric layer is cold.
The thermosphere is so hot because sunlight strikes this layer of the atmosphere first.
