These two words are related in form, meaning, and derivation. Inequity is the opposite of equity and means 'inequality, unfairness, injustice':
He believes that politicians need to tackle the inequities that divide society—Times Educational Supplement, 2007.
Iniquity means 'gross injustice, wickedness':
It is easy for a well-fed English woman like myself to...protest about the iniquity of racial prejudice—M. & L. Hoy, 1991.
In some uses iniquity seems to have been used when inequity was meant, but it rarely happens the other way round:
I suggest this iniquity be removed as soon as possible—Daily Telegraph, 1992.
